Can you take the rock out for cutting back on the mushrooms and cyphastrea? I'd probably take a razor for the mushrooms and try to get a thin layer of rock underneath the mushroom so as not to leave a foot for the shroom to grow back. As for the Cyphastrea...a chisel might be your only option; it won't look pretty for a bit, but cyphastrea is quite hardy so it should bounce back.
